A source today confirmed to Independent.ie that the club had received notice of the fine from UEFA last Wednesday, and stated that they will decide whether to appeal or not when they receive a full judgement from UEFA.
The UEFA match delegate in Oriel on July 17 had asked the club to have the flag removed before kick off with the game in danger of being delayed if this did not happen.
But during the game, the flag reappeared and UEFA have deemed this a breach of their rules.
It's understood that the Palestine flag is deemed political by UEFA because the conflict in the region is ongoing.
Dundalk issued a statement, saying: "Dundalk FC can confirm that the club has been charged by the UEFA Control, Ethics and Disciplinary Committee.
"These charges relate to Article 16 (2) of the Disciplinary Rules (relating to flags that have been deemed by UEFA to be inappropriate) and Article 45 UEFA Stadium Infrastructure (relating to the prohibition of standing supporters).
"The total fine is €18,000 for these charges.
"Dundalk FC have requested further information from UEFA on these charges before beginning any appeals process.
"Dundalk FC will be making no further comment on this issue until it is fully resolved."

Bulgarian club Levski Sofia have been ordered to play their next home match behind closed doors after crowd violence marred their 2-1 loss at Beroe Stara Zagora in the domestic league on Sunday.
The punishment, handed down by the Bulgarian Football Union (BFU) disciplinary commission, will affect Levski's much-anticipated home game against Botev Plovdiv this weekend. The Blues were also fined 6,000 levs ($4,099) for the ugly scenes which resulted in local TV cameraman being taken to hospital for a leg injury after he was hit by a firework, thrown by a Levski fan.

Tension was high at the Romeo Neri stadium, in Rimini just before this game which opposed Rimini to Bologna. Outside the stadium, a mob of a hundred right-extremists, masked, fronted seventy Rimini supporters. At the beginning bottles flied but then a fight erupted. Finally one man was wounded but police quickly intervened.

First troubles started before the game when police used rubber bullets. During the game, firecrackers were used inside the stadium. After the game, Luzern supporters attacked coaches of Zurich fans, throwing rocks and iron batons. Then, Zurich fans went out of their coaches and fighters started. Police tried to separate both sides with water canon and rubber bullets so police was pelted with rocks by both sides. Five policemen were wounded.

One Palmeiras fan was seriously punched by Corinthians fans and died four days after the events, in a Sao Paulo hospital. Gilberto Torres Pereira, 31 years old, teacher was wounded at his head.
Troubles opposed Mancha Verde members (Palmeiras) who came back from a game played against Sao Paulo FC and Gavioes da Fiel members from Corinthians who came back from a party.
One of the man was assaulted the teacher worked for the Workers national party in the Francisco Morato city. Two others Corinthians was was jailed for murder.
Four Palmeiras fans were also jailed.

Levski Sofia hit by another ban for crowd violence
Levski Sofia have been ordered to play their next two home matches behind closed doors following crowd trouble during their 3-0 loss to Litex Lovech in the Bulgarian league on Sunday.
The Bulgarian Football Union's disciplinary commission also fined the 26-times Bulgarian champions 9,000 levs ($6,070) on Tuesday after Levski fans threw objects and fireworks onto the field and then clashed with riot police after the match.
The ban will affect seventh-placed Levski's home matches against Cherno More Varna on Friday and city rivals Slavia on Sept. 13.
The Blues have already played one game behind closed doors this season after crowd violence marred their 2-1 loss at Beroe Stara Zagora in the domestic league earlier this month.
Violence inside and outside stadiums has plagued Bulgarian football in recent seasons.

Derby city centre brawl: Police plea for witnesses to football fans' fight
POLICE have confirmed that a mass brawl that took place in Derby city centre involved gangs of football supporters.
Officers said up to 35 people were involved in the clash outside Jorrocks, in Iron Gate, at 6.50pm on August 2.
No-one was reported an injured and no arrests have yet been made in relation to the incident, but police are eager for witnesses to contact them with information.
And on the Derby Telegraph's website and Facebook page readers have been speculating on which clubs' fans were involved.
The fight happened hours after Derby County beat Glasgow Rangers 2-0 in a pre-season friendly on August 2.
Superintendent Gary Parkin said: "The disorder occurred five hours after the match and we believe the people involved were linked to football in one way or another.
"Investigations are ongoing and we have examined CCTV passed on to us so that we can try and identify the people who were fighting and causing the trouble.
"At this stage, we are unable to say which clubs those involved are affiliated to and those involved were not wearing the club colours of any particular team."
Readers on the Telegraph's website debated the story when police issued an appeal for information yesterday.
One of them, Rametta, said: "There were more than 10,000 Rangers fans who came to Derby and Forest fans also came. One can only presume the latter were here to fight.
"Where are all the CCTV cameras and why is there no evidence from them? Do council cutbacks mean these are not operating? Also, if the police knew there were going to be so many away fans coming, why were there not more police on patrol in the city over the weekend?"
Another reader, WeAreDerby, said: "August 2 was Derby vs Rangers. There were loads of Forest idiots in town that day. Doesn't take a genius to work out what happened."
On the Telegraph's Facebook page, Natasha Davis said: "Maybe if more people helped the police do their job then people who actually need help would be able to get help instead of police having to waste time on drunken idiots."
Michael Dunworth said: "This was the Rangers match with Forest and Stoke fans in town."
